I do not have that problem as I hardly ever use the advanced filters, which, in turn, is because they are not powerful and flexible enough to give me any improvement over the built-in lists.
But I agree with you to some extent, at least in principle. The ability to adjust the automatic sorting manually would be useful on all lists. But it is then necessary to recognize an inherent difficulty with this and to have a solution for it. I do not think it would be practical if each and every list, and each and every grouping/sorting mode of each list, had its own manual override. The manual order must be "global" - apply to all lists, such that when, for example you move an item N to somewhere above item X on one list, the item N will always appear somewhere above item N on every list. And in order to get the complete order correct you would need an "ungrouped" mode for every box, which you can use as a "master list" and get the entire sorting perfect once and for all.
A related thing that would be necessary for advanced filters to be useful (either with automatic or manual sorting) is a "box indicator" for each task (if you ever want to be able to have any other grouping than group by box). It is simply too confusing to have Next, Waiting and Someday items mixed if you cannot see the difference.

This would be necessary IF you want to provide lists comprising tasks from different boxes, but which are grouped and sorted by other criteria than box. For example, a Context list or a filtered list grouped by Project.
I think your more difficult challenge is to provide manual sorting of filtered results, as martoj requested and as I commented on above. I believe you need a single global manual sorting order "behind the scenes" to make this practical (and an ungrouped version of all major lists), . -
